Here's the deal, people. Wildlife waste is like background radiation...it's part of the system. You CAN'T get rid of it. If the system gets out of balance, something else caused it.
Wildlife Waste Is Major Water Polluter, Studies Say

Does a bear leave its waste in the woods?
Of course. So do geese, deer, muskrats, raccoons and other wild animals. And now, such states as Virginia and Maryland have determined that this plays a significant role in water pollution.
Scientists have run high-tech tests on harmful bacteria in local rivers and streams and found that many of the germs -- and in the Potomac and Anacostia rivers, a majority of them-- come from wildlife dung. The strange proposition that nature is apparently polluting itself has created a serious conundrum for government officials charged with cleaning up the rivers.
Part of the problem lies with the unnaturally high populations of deer, geese and raccoons living in modern suburbs and depositing their waste there. But officials say it would be nearly impossible, and wildly unpopular, to kill or relocate enough animals to make a dent in even that segment of the pollution.
That leaves scientists and environmentalists struggling with a more fundamental question: How clean should we expect nature to be? In certain cases, they say, the water standards themselves might be flawed, if they appear to forbid something as natural as wild animals leaving their dung in the woods.
"You need to go back and say, 'Maybe the standards aren't exactly right' if wildlife are causing the problem," said Thomas Henry, an Environmental Protection Agency official who works on water pollution in the mid-Atlantic.

If I hadn't seen the byline
If I hadn't seen the byline on this article I would have gone on thinking that it was a piece written for the Onion or some other satirical rag. Where do we expect bears to take a crap if not in the woods?
As a person who would love to plant a vegetable garden I am in favor of killing more deer - a lot more deer - if it would reduce the level of pollutants in our water. There are now more deer in the New England and Mid-Atlantic areas than there were when the first group of slaves were broght to the Virginia colony. This is what happens when you exterminate natural predators like wolves, panthers and bears and substitute silly sentimentalism about animals based upon bad Walt Disney animated flicks.

The anti-environmentalists once again trot out out a straw man.
Managing the relationship of human settlements and the natural environment is intellectually demanding. But if one points that out then we take a hit for being all wonky.

Isn't it weird? If you came up with a new nuclear weapon or an argument against the minimum wage these folks would praise you forever and a day but talk about trying to manage human settlemens and the natural environment and these same folks go crazy. (They are on the right side, however, about killing deer.)
